Will the "keyboard interconnect" work in Linux? It looks like we will have two USB cables connected to the machine. For the OS that will be two different input devices. I see potential trouble clicking ALT in one keyboard and another key on the other keyboard and getting the OS to read the input as one unique command.

You can connect the two halves to create one device. Then you just plug in this device with one USB cable. Besides, Linux can handle multiple keyboards correctly. For instance if I press Alt on my laptop's keyboard and F4 on my wireless keyboard, it closes the window as expected.

I develop all my keyboards using Linux, of course it'll work :D (I test with Windows and Mac OSX too).
