Regular 3mm LED's have a ring (flange) around the base that makes it too big to fit in the recess in the top of the switch. If you grind it off it will fit. 2x3x4mm will fit fine, 1.8mm is an even better fit since they are short and there is very little chance of a keycap making contact with it.
Gateron switches have a slightly larger recess and 3mm LEDs with flange will fit them without removing the flange.
