And as @KatzenKinder pointed out, you can just clip the legs if you find you don't like them or for some reason can't use them.
TMK is programming in the C language.
So programming this board is essentially the latter of the two options you mentioned (edit files -> flash). Here's the repo: https://github.com/tmk/tmk_keyboard.
