Bit of a newbie, are the RGB LEDs on the board or on the switch? If I want to change the switches to Halo Clear or Holy Pandas will I still have the LEDs working or are the LEDs connected to the switch itself?

They're on the PCB, so they'll still work as long as you use switches with a clear housing or a cutout for the LED.
